Ethics and Anti-Corruption Commission (EACC) officers from Nairobi who had arrived for a search backed the officers.
Sources said they were armed with a warrant and wanted to search the house and interrogate Natembeya.
A crowd gathered outside the compound, prompting police to disperse them.
The raid came a day after several opposition leaders said they were aware of plans to arrest Natembeya.
The governor was not at home, but the residents destroyed cars that were used by the DCI from Nairobi this morning.
According to the residents, they will protect Natembeya by all means and told the police to keep off the premises.
